Human microRNA Polyadenylation Signals

چکیده

MicroRNAs (miRNAs) are small non-coding RNAs that are involved in posttranscriptional gene regulation (cf., Bartel, 2004). First identified in C. elegans just over a decade ago (Lee et al., 1993), miRNAs have been identified in virtually every metazoan and plant species examined. Experimental evidence is rapidly accumulating that shows miRNAs to play key roles in process such as cellular differentiation, cell death, and fat storage. Some miRNAs appear to be ancient (Pasquinelli et al., 2000; Floyd and Bowman, 2003) while others, particularly those found in only a few plant or animal taxa, may be quite young in an evolutionary sense. Allen et al. (2004) offered a model of miRNA evolution based upon an analysis of sequences in A. thaliana but the origin and subsequent development of miRNAs remains an open issue.

Single Nucleotide Polymorphisms Can Create Alternative Polyadenylation Signals and Affect Gene Expression through Loss of MicroRNA-Regulation

Alternative polyadenylation (APA) can for example occur when a protein-coding gene has several polyadenylation (polyA) signals in its last exon, resulting in messenger RNAs (mRNAs) with different 3' untranslated region (UTR) lengths. Different 3'UTR lengths can give different microRNA (miRNA) regulation such that shortened transcripts have increased expression. The APA process is part of human ...

A novel source for miR-21 expression through the alternative polyadenylation of VMP1 gene transcripts

miR-21 is the most commonly over-expressed microRNA (miRNA) in cancer and a proven oncogene. Hsa-miR-21 is located on chromosome 17q23.2, immediately downstream of the vacuole membrane protein-1 (VMP1) gene, also known as TMEM49. VMP1 transcripts initiate ∼ 130 kb upstream of miR-21, are spliced, and polyadenylated only a few hundred base pairs upstream of the miR-21 hairpin. On the other hand,...

Alternative polyadenylation of cyclooxygenase-2

A biologically important human gene, cyclooxygenase-2 (COX-2), has been proposed to be regulated at many levels. While COX-1 is constitutively expressed in cells, COX-2 is inducible and is upregulated in response to many signals. Since increased transcriptional activity accounts for only part of the upregulation of COX-2, we chose to explore other RNA processing mechanisms in the regulation of ...

Intronic polyadenylation in the human glycinamide ribonucleotide formyltransferase gene.

The mouse glycinamide ribonucleotide formyltransferase (GART) locus is known to produce two functional proteins, one by recognition and use of an intronic polyadenylation site and the other by downstream splicing. We now report a similar intronic polyadenylation mechanism for the human GART locus. The human GART gene has two potential polyadenylation signals within the identically located intro...

Primary microRNA transcript retention at sites of transcription leads to enhanced microRNA production

MicroRNAs (miRNAs) are noncoding RNAs with important roles in regulating gene expression. In studying the earliest nuclear steps of miRNA biogenesis, we observe that primary miRNA (pri-miRNA) transcripts retained at transcription sites due to the deletion of 3'-end processing signals are converted more efficiently into precursor miRNAs (pre-miRNAs) than pri-miRNAs that are cleaved, polyadenylat...

Detection of polyadenylation signals in human DNA sequences.

We present polyadq, a program for detection of human polyadenylation signals. To avoid training on possibly flawed data, the development of polyadq began with a de novo characterization of human mRNA 3' processing signals. This information was used in training two quadratic discriminant functions that polyadq uses to evaluate potential polyA signals. In our tests, polyadq predicts polyA signals...
